The System Administrator should not appear in the organisation chart as standard. If it is appearing, then it is likely that the system administrator has been assigned as a manager of an area. This can happen if you create an area while logged in as the system administrator account. To change this, go to Actions > Configure > Manage areas. Select the area you want to change the manager for and 'Edit' it.
